Not automatically, unless you used an external mod installer tool. Manually only if you know exactly which files were added, replaced or modified by the addon, and if you can reverse all these changes. This isn't trivial as you found out, so a fresh install is a safer option.

I do have two setups, Orbiter 2006 and 2010 P1. I just thought I might save myself some time with only one install.
