Do you have power to them? If you switch from "Atmopheric auto" to off the Elevons stay in position.

Perhaps try using Alt + /(Numpad) which is the standard orbiter keystroke for aerosurfaces (on/off). This is a way to get around DGIV's ship control switch, which does not let you use RCS and elevon at the same time, and will turn off elevons when dynamic pressure falls below 6kPa in ATM AUTO mode, while they could still be helpful. That's one of the reasons I always switch to "elevon" control mode before attempting landing on a short runway.
