Everthing seems to have installed properly, all the key commands work etc..
When I start the Apollo 8 mission, the description says the launch takes place at 12:51, (5 minutes 30 seconds from the start of the scenario). But when I open the scenario, the moons orbit is several hours away from being correctly lined up with the launch pad, and when I try to launch on schedule, my inclination is around 50 degrees.

I noticed that too but as far as I know the launch time in the simulator is correct. I use the Lunar Transfer MFD for the TLI burn and it was able to compensate for the inclination and it got me there as expected.

It seems like the AMSO autopilot tries to compensate for the difference in inclination during launch and it eventually shuts off before achieving orbit.

I've never encountered that. You don't have "unlimited fuel" selected do you? I know that it can cause that sort of problem in some addons - notably the shuttle.
