First, organisations like the IWC and countries like Japan brand them as terrorists, because the IWC and Japan are pro-whaling. Nobody ever died during their campaigns. Second, political solutions go on slower then direct-action. And the Japanese politics already ignored the compromises to stop this.
What the Sea Shepherds do is at least piracy - maybe not enough terrorism, since I doubt they scare anybody in the right way. Sea Shepherds operate pretty much like emo terrorists: Stop it, or I will cut me. The danger of them is not the damage that they cause to the ships, even damaging the screws with ropes is something that is a typical problem in fishing. The danger is if you injure one of these idiots, the public will think you are evil. How can you harm protesters - that these protesters really bring themselves deeply into danger by their actions, is not even part of the public discussion.
The IWC is not pro-whaling. Who ever says that has not even bothered looking at the members. Japan and Norway are inside the IWC and deeply pro-whaling. But most IWC members are either undecided or against it - otherwise the IWC history would look differently.
I think the Sea Shepherds should be fought by the same warships, that fight pirates in the Indian Ocean. Just like I think any Japanese whaling ship should be sank, except exactly just one, which can maybe catch a small sample of whales every other year that can be examined really scientifically and which should then be treated like we handle dead elephants: Their meat should be disposed and anything that could encourage smuggling should be destroyed in a tightly controlled way.
Of course is that, what the Japanese do, a legal crime. It is permitted by laws, but that does not make it right or sensible. The scientific publications by these large scale whaling operations are almost not existing , so it has to be assumed, that not enough scientists are operating on these ships and the scientific efficiency of the whole operation is doubtful and should be discontinued.
