For annotations from "Space Shuttle final approach" playback, look into "Flights/Space Shuttle final approach/system.dat" file. It's a text file where among other things there are also annotations.

In older playbacks (recorded with 2006P1) annotations will be in a slightly different place. It will still be in the flights directory, and in the directory for the particular flight, but there is no "system.dat" file. Rather, they will be in the .atc file of one of the vessels - usually the vessel that has focus at sim start.
